This problem is likely due to behavior involving Newsgator Online (I'm trying to like it...)
In NNW 3.0.1b18, if I move a folder of feeds to a more appropriate location in the list on the left, it remains there until the next synch occurs with NGO. Then it goes right back where it originally was towards the bottom of the list.
Is this a known bug? Is there some preference somewhere I don't know about? I know it's a beta, but that's why I'm bringing it up.

I've been having this problem too, coupled with google feeds won't update. Ii was about to post something this evening but didn't have time. Here is what I wrote:
I'm using 3.0.3b18. I have several feeds from google news & google groups that I used to read only from google reader. I recently imported them to NNW. After a couple of days, I noticed I only got a few updates mainly from google groups but not from google news. No matter what I did — manually refresh the feeds and setting the refresh interval to 30 mins — they just wouldn't update.
Just a while back, I moved a subscription into anther folder in NNW but it popped it back to the old folder. I figured maybe it was a syncing glitch so I turned syncing off. Lo and behold, NNW started updating those google feeds once I closed the preferences window.
I'm not sure if this is a one-time remedy. I'll wait and see.

| Well, since the last 2 updates, it's been a bit better but the problems still persists. The feeds that aren't correctly updated are google feeds (from news to groups, no problem with gmail feed though). Also, there were times when I moved a folder or subscriptions (which sometimes pops back to the old location), NNW opened a dialog box asking me if I want to delete those folders/subscriptions even though those folders/subscriptions still existed in NNW.

| Thanks for the update - Moving feeds is a known bug that we are definitely working on. Look for a fix in a future beta. As for the Google feeds that aren't updating - do you have any FeedURLs that we can test with, and are they secure? If they are, it would be good to know if they are secured by cookie authentication or http authentication... Cookie authenticated feeds can't be synced. The reason is that the server retrieves the posts from the feed, not NNW. So the server can't keep a cookie for each user. If they are cookie authenticated, we may have a work-around.

hi Jonathan, they aren't password protected feeds. I uploaded the exported OPML here (link).
NNW has no problem syncing with Gmail (through authentication). It's the news and groups, from my experience, that misbehave.

Looks like this is the same problem as outlined in this thread. We are in the process of getting a resolution from Google

It seems that the un-organizing of folders due to feeds being moved (instead of created in the desired folders) bug has been fixed in non-beta 3.1.
Is this true? 
I read (thoroughly) the release notes, but couldn't find any mention (or managed to skim over it)

It certainly has - it was to do with the order that it retrieved info from the server.

Don't know if this is related, but:
I've an issue where some of my clipping folders get moved around. It happens when I quit NNW, and reopen later. I'm always having to reorganize my folders. What I've been doing is just leaving NNW always running.

| When your clippings folders are moved, are they still at the same level but in a different order, or are they at different levels?
