Firstly thanks so much for all the NetNewsWire/iPhone integration! 
I've been struggling with Google Reader on my Macs & iPhone for quite a while. I've only been using it just to be able to keep everything synced, without realising you had the whole solution tied up for NetNewsWire & the iPhone.
Here are some things I find myself wanting/needing on the iPhone reader:
All Feeds View:
All feeds shown continuously so we don't have to keep moving in & out of different folders.
Mark as Read & Go to Next Article:
I find myself almost always marking an item as read & wanting to move on to the next article. I guess the actual title or button in the reader should be something like 'Read/Next', 'Read ->Next' or something short like that, & placed below each article.
Clip & Mark as Read link:
I also tend to clip a lot of articles I like the look of but want to read later when I'm back on a Mac (with a larger screen than the iPhone). If it looked too cramped up at the top along with Read, Clip & Email it could be below each clip?
View Clips:
The ability to view previously clipped clips.
New Folder Icons:
Use iPhone or Leopard folder icons rather than the dated old style Mac folders.
Change the Blue Link Colour:
The 'Google or Web1.0' blue link colour hurts my eyes (It's even used in iPhone Mail emails ). How about something easier on the eyes like the colour of dates for iPhone Mail emails?

We plan to add more features this year. Our focus at the moment is on the Windows Mobile reader. But that should change next quarter.
These are good ideas. If you subscribe to your clippings folders as feeds, you can view them in the reader.
Here's how:
* Log in to NewsGator Online
* Create a destination folder in the My Feeds folder if necessary
* Scroll to the bottom of the page and copy the RSS feed
* Subscribe to that feed in NewsGator Online, and place clipped items into your newly created clippings folder
Then right click on the clippings feed and select Edit Feed. You can then pick and choose the locations you would like to have your clippings feed going to. It's probably best to have it pointing to just the appropriate location, and NewsGator Online if you need to monitor it.
** Keep in mind you can enable and disable the feed in NewsGator Online when you are not testing and monitoring its content. There is no need to have this type of feed enabled for other locations, since your clippings folders synchronize across all readers.
