I had a Google Reader account, so I synced my feeds.
I now have 30 unread messages in Google reader and 1225 in Newsgator online.
How can this be ?

NewsGator Online and Google Reader are two separate services - they don't talk to each other, so GR doesn't know what you have already read in NGO.
Google Reader is probably only showing you the current posts from the feeds you've added as unread.
